CloneHunter Help

Organism

The choices here reflect the model organisms used in resources at geneservice. These are Homo sapiens (human), Mus musculus (house mouse), Rattus norvegicus (brown rat), Caenorhabditis elegans (soil nematode worm), Danio rario (zebrafish), Drosophila melanogaster (fruit fly), Gallus gallus (domestic chicken), Xenopus laevis (African frog) and Xenopus tropicalis (pipid frog). The default choice is [ANY] in which case all organisms will be searched

Resource

The choices her select key libraries held at geneservice. These are: MGC (the Mammalian Genome Collection including IMAGE), Chicken EST library and RNAi libraries for human, mouse, fruit fly and worm. The default choice is [ANY] in which case all resources will be searched

Based on & For

The choice made here is the key field in your search. Not all fields are available in all libraries. In the example CloneHunter TM record below you can see which IDs are available for this IMAGE rat clone and the syntax for the IDs. The field selected is then queried with the free text typed in the field "For". The use of the wildcard * is acceptable after typing 3 or more letters of text.

Product ID: varies with the resource you are searching. Product ID does not have a common syntax between resources. A search on product ID will often return no results and should not be used to find multiple available resources across geneservices product line.

Accession: EMBL / Reference Sequence (RefSeq) IDs aims to be comprehensive, integrated, non-redundant sets of sequences, including genomic DNA, transcript (RNA), and protein products, for major research organisms (http://www.ncbi.nlm.nih.gov/RefSeq/).

Gene Symbol: The gene symbol is a simple agreed ID for genes where their protein in known and in part understood [DEFAULT CHOICE]

Unigene ID: Unigene is a Database of putatively unique genes at NCBI. Entries are selected by near identical presence in GenBank and dbEST databases. The clusters of sequences produced are considered to represent a single gene.

LocusLink ID: Locuslink IDs have now been superceded by Entrez gene IDs although the IDs are the same

GO ID: This ID refers to the gene ontology database (http://www.ebi.ac.uk/ego/) where genes of common function are given related and common terminology.

Find alternate IMAGE clones via a BLAST match

The IMAGE / MGC collection of clones is very largely redundant and there are almost always alternate clones available. This means that you need not and should not rely on a single clone for your experiments because you might get a splice variant or one of the wrongs clones that are inherent in all copies of IMAGE.

You can search our databases for alternate IMAGE clones using CloneHunter. Search results are ranked firstly by hits to a matching Gene ID and then by a BLAST alignment of the query insert to the inserts of all IMAGE and MGC. The output shows matches based on gene name and matches via BLAST. BLAST matches can identify splice variants and possibly variants in a gene family or can find genes which originated in a different species. Registered users can then order clones directly from CloneHunter by simply clicking BUY and then SUBMIT.
